Technically, as Gen III, in which Mudkips were introduced, was set in the same timeframe as Gen I (and Gen I remakes), and given that Gen II (i.e. these games) was explicitly set 3 years after, we may be sure that Mudkips were already discovered by then. Oak, being an expert, should know about them, although not nesessarily the general public of Johto, as Hoenn's far away.
