It's assuring to know that Twilight Link is hot on the trail, too bad he doesn't know Zelda's the next target. This page indicates that Demon Kaden took Ganondorf to an alternate realm to destroy him and take the Triforce of Power.
When King Diamond made the "Brain-wave" invention, Twilight Link told Bass and ProtoMan that he was gonna' eat 'em, so we already know he's cannibalistic. And what better sense of primal instinct is there than eating your foe? A foe that he ACTUALLY killed and put an end to, something Ocarina Link didn't do in the Adult Timeline. Of course, a different Ganondorf arose some time after the events in Twilight Princess, this new Ganondorf was in Four Swords Adventure, because a male is born into the Gerudo society every hundred years. For the fact that Twilight Link did actually kill Ganondorf is another reason I consider him the baddest of the Link.
