Jonko - in Photoshop, I use the background eraser tool to get rid of everything but the pen lines. I color the background two layers under that, usually with a solid color that I shade and blend. Shading with gray or blue gives faraway objects a sense of distance. The layer in between is for character color, which is usually an opaque solid. The layer above the line art is for glow and shadow effects. I use a wide brush with low opacity (7-10 percent), which gives things a very soft look. I then go back over it with an airbrush eraser (also around 10 percent) to sharpen up the edges. I try not to shade too deeply, since I'd like all of my original pen lines to be visible in the image.
