So, Lee and Karen are seperated by their varying loyalties to Giovanni. Lee is much more loyal. After all, Giovanni raised him and brought him into Team Rocket in the first place.

Karen, however, is a bit rebellious, and is perfectly fine with their leader (or ex-leader) behind bars.
