At first, we are at NERV headquarters, where everyone is worried about the disappearance of Shinji, Asuka and Rei. Commander Ikari (Shinji's father, the biggest jerk in Anime history), commands Dr. Ritsuko Akagi to prepare one of the Rei clones in the lab, in case Rei does not return. However, Ritsuko suddenly finds herself in a similar situation as the three children: She's now in the body of a Squirtle, a Squirtle that Professor Oak is about to give to a girl who wants to start her journey as a new Pokémon Trainer. However, there's more to the girl than meets the eye…
